Is it: The trapdoor encounter in Gates Of Death?

Nope! More hints: The eyes beneath the trapdoor belong to some goblins. They're there because they have reason to think you're deep asleep so they can club you and take your stuff. They think this because they're in cahoots with the innkeeper. You're at the inn because the Aleph put you there. It's Sky Lord !!!1

Total guess:
The only FF gamebook I know of which mentions an Aleph is Spectral Stalkers, so is it that? Although I haven't read Spectral Stalkers in ages, don't have it anymore, and haven't mapped it out.

That's definitely it. I'll stay in spoilers as it now seems somehow impolite to post openly before Per officially confirms but Spectral Stalkers is definitely the only FF which mentions the Aleph – the slightly TARDISy invention of Dr Who editor Peter Darvill-Evans – and I'd remembered this scene by the third hint anyway. If you survive the encounter you end up taking the round sign for the inn as its shape reminds you of the Aleph (like so many other things).

You're right, it is Star Strider, the only title to feature Goblins.
(I think confirmation normally shouldn't be needed when an exact source is located or the respondent is otherwise confident in their correctness.)
(Also is anyone else having intermittent trouble accessing Proboards using Firefox?)

After a few minutes you hear footsteps coming down the corridor. The door opens and a man walks into the room wearing nothing but a towel round his fat stomach.

Is it City Of Thieves, that part in the pirate ship where you confront the man who was taking a bath?

You jabber something along the lines of, "Oh, my lady, your most humble servant apologises for his rude intrusion!"

2 guesses: The Serpent Queen in City Of Thieves? Katarina Heydrich in Vault Of The Vampire?

It's neither of those, but I'll give a hint: the lady you're talking to is not fully human.

It's not. I'll provide the next sentence of the paragraph, althought it might not be of much use. Bowing low before the astonished creature, you step backwards, making to leave the tent.

I'm pretty sure this is from Battleblade Warrior – the lizard woman in a slime bath. There's a picture and everything.

You hurl yourself against the door, and instantly the air is filled with a dense mustard-coloured cloud of spores. The door swings open, though, and you half-fall through the doorway into a small chamber, not stopping to breathe until you are well clear of the spore-cloud.

I agree with Peter. Although: Good reference, because that could easily have been a spore cloud in Siege Of Sardath or the writing stye is even similar to Creature Of Havoc.

That's it. Quick work – I thought that might take people a while because it could slot into a lot of books.

"I do not know of such a place," he says sadly, "but I believe there is some kind of evil shrine to the south-west. Perhaps this is what you seek".

Is this too obscure? The words are spoken by an old man, after you untie him from a chair.

With that clue I can determine it to be Stealer of Souls 56 'I'm terribly sorry, but I'm unable to answer your questions as you have failed to please me. Goodbye.' The eyes of the carved face close again and you are left to ponder what to do next.

That'll be Bladderwrack the cook down in the Virago's kitchen after just chucking a pan of boiling water at you.

He holds it close to his face, admiring the workmanship in the dragons. 'Merciful Manticores, [redacted],’ he exclaims, and lets out a long low whistle.

One of the dragon artefacts in Temple Of Terror? I'd guess it might be when you show the Dwarf at the end.
